The U.S. Department of Labor's Occupational Safety and Health Administration cited Agro Farma in March 2012 for 34 safety and health violations after inspections by Syracuse-based investigators for the agency. Agro Farma is facing fines totaling $178,000.

In 2016 a US federal judge ordered Chobani to stop airing ads that implied rival products were "unsafe or harmful" and contained chemicals used to kill bugs or keep swimming pools clean.

In 2013, GMO Inside launched a campaign against Chobani for its use of milk from cows fed GMOs, especially because Chobani markets its products as being 'real' and 'natural'. GMO Inside asked Chobani to shift to non-GMO feed for their cows. In October 2014, Chobani and Green America the nonprofit behind GMO Inside announced a partnership to improve cattle feed in the US, including options for non-genetically engineered and organic grains.
